On PaintBBS NEO? The simplest way is to just do all your line art on the foreground layer (LayerFG) and all your coloring on the background layer (LayerBG), but there are ways of switching stuff from one layer to the other
One way is to choose the layer you want to transfer, use the Copy tool to select the area you want to copy, switch to the other layer, then click in the canvas area. Then you can use the Clear tool (click the White tool twice, then click in the canvas area) to clear the layer you just copied from
Although the translation is pretty bad, there are helpful tips and stuff in the area below the PaintBBS NEO applet

...it's way easy in Klecks, WTF o_O
Just go to the layers tab, click the "+" button to make a new layer(s), then click+drag the layers into any order you want!
