There are a lot of duplicates in there too; I've just done a quick dedupe on the index and got 2369 titles. It also has a few manuals, so I'd estimate the exact number is around 2000 (only the games in the pack, of course).

I'm probably missing a lot, but here's some brands to start:
>C's ware
known for Kanno Hiroyuki: DESIRE, EVE Burst Error, XENON; but Kindan no Ketsuzoku was also reasonably popular
>Silky's
their games are less ambitious than C's Ware, but similarly fun: Nonomura Byouin no Hitobito, Ai Shimai, Jack - Haitoku no Megami (picrel), Reira - Slave Doll
>Sogna
all games are beautifully animated, and even voiced - on DOS!! truly a display of human ingenuity, also the scenes are just really hot
>Elf
known for Doukyuusei, Kakyuusei, YU-NO, Isaku; their less popular games are worth trying too
>Alice Soft
known for Rance, Toushin Toshi, AmbivalenZ, Only You; also check Ayumi-chan Monogatari
>Cocktail Soft
known for Pia Carrot; I also liked Dokidoki Vacation

known for Shizuku, Kizuato (the former even has a TL, the latter is WIP)

they got popular later, but you can expect games with Sei Shoujo to be fun: Mahjong Gensoukyoku series, Hana Yori Dango 2

not a VN, but they did CyberBlock Metal Orange which is so popular it's getting a remake this year (but the Sharp X68000 version looks better than PC98). also, TEEN has some nice music & yuri

Escalation'95 is one of the few PC98 yuri games; it was OK

they of course did Princess Maker, and some eroge too, but I never played any so I can't comment
